Can anyone please tell me about how to soul gems work for swappables. Because theres two parts bottom and top so will the soul gems unlock two upgrades one for top and one for bottom how will this work? Or will there be more than one soul gem for top and bottom?

I'm fairly certain when you get a Swaplander's Soul Gem it allows you to gain access to all Soul Gem abilities associated with that Swapper. So if you get Wash Buckler's Soul Gem you will get it for his bottom half and top half at the same time.

Also I think I saw somewhere that there are 17 levels (19 I think with Adventure packs but I'm fairly certain that they will only have the Soul Gem of the Skylander they come with). With a gem per Skylander that's 30 gems over 17 levels (1.7 per level on average). If there was a gem per half that would be 46 gems spread over 17 levels (2.7 per level on average) and that's a lot of gems.

Why would Series 3 have a way to have to earn the Soul Gems? They didn't in Giants when they were Series 2.

There is 16 swappables and 8 new core so in 8 missions there could be two soul gems 1 for swappables and new core figures

Actually there are 16 new core Skylanders. So 16 swappers and 16 cores makes for 32 Soul Gems.
