Have you gone through the controller set up? Usually pc games have some sort of option which allows you to initialise the game pad with the game

I play my PC version of Skylanders with a USB GamePad.

Is the gamepad installed on your computer? By this I mean are the drivers installed and when you plug it in to your computer (not whilst in a game) does your desktop make a noise to say it has detected the device?
Somewhere in Control Panel is a gamepad options screen with icons that light up when you press the buttons on your gamepad: You can use this to check whether the gamepad has installed on your computer and that your computer is picking it up properly.

Once that's done, you just need to browse the options screen in Skylanders and make sure that the gamepad is synched up to the right Player number (I'll assume you'll want it on Player 1).
