Why Do You Need To Select A File When You Play PVP?

The arena modes.

Probably because some arenas need to be unlocked by purchasing the fiery forge and Arkeyan crossbow.

In giants there were battle packs too and you didnt have to choose a file.

Also, because every win for a Skylander counts toward their quest for 10 PvP wins.

When you play a PvP battle on a certain file, the legendary treasures and charms active on that file will affect the stats of both skylanders in the PvP. So if you had a legendary treasue active that grants +10 armor, both skylanders in PvP on that file would have +10 armor.
