I was playing through lv.3 Rumbletown and my game froze and when I went back to finish the level, the items on the collection shows as grey checks and not green checks so now I can't get his Ding Dong Ditch soul gem. Is there anyway I can get the glitch to go away and get the soul gem or am I forced to make a new file to get the soul gem? Please let me know asap I was hoping to see if I can get his soul gem really soon.

Grey checks mean you have already gotten the soul gem/wheel/winged sapphire earlier. The game saves right after you get those items, so you have it. It was confusing to me, too.

But the soul gem still appears as unavailable. Am I really forced to make a new file just to get the soul gem?

You just need to get the soul gem.

Since you already got those items, it'll appear as you got them in the level. However, since they are grey that means you still have to complete the level to actually unlock the Soul Gem, Story Scrolls, and other stuff. At least, I think you do.

Have you already gotten the initial comet attack? You can't purchase the soul gem until after you get that.

Well let me explain.

Green checks-This appears if this item has only been gotten after the run of the level and you have not gotten it already.

Grey checks-If you went through the level already and already got that item.

Very confused. Sounds like you just need to run the level again.

I went through the level again, but the soul gem wasn't there anymore yet it still won't let me buy it and still says available so it says I collected it yet it won't let me buy it. Sorry everyone for not being clear enough with my problem.
