Starting with Enter The Dragonfly, the games started to fully phase out portals. Why is this?
Enter the dragonfly introduced different ways to access worlds, while Heros Tail was more free roaming, as the worlds connected to there Hub Worlds.

Why did they do this?

Sesshoumaru is correct. Ironically, Insomniac continued using a similar animation to Spyro flying through a portal, Ratchet's ship flying through space, to load the worlds in Ratchet & Clank up through Quest for Booty and A Crack in Time. >.>

Well it's probably a combination of the game shifting hands and the free-roaming thing. Game companies oft have a signature style and way to go about making things, and possibly when it shifted the new hands felt a more free-roaming game would be better as that's what they're used to making.
