Hey guys, if I claim ownership of a Skylander on Spyro's Adventure for PS3, will I lose ownership of the Skylander on SWAP Force for PS4? What is the correct method of claiming ownership of the Skylander for all games you own?

The only thing ownership does is effect if you can give them nicknames (it also clears current nickname) so the order in which you claim them.

Swap Force ownership is slightly different to SSA/Giants ownership so your Skylander should remain owned by Swap Force if you claim it in Spyro's Adventure or Giants. It's only SSA and Giants that overwrite each other's ownership.
