A classic Gaga tune !

The thing you gotta keep in mind with poetry (which is what songs are, lyric poetry) is that more often than not, the subject matter is an extended metaphor for something the writer does, in fact, find controversial or important. In this case, I'd say Judas (he was the disciple who betrayed Jesus, correct? I'm a little rusty on Biblical references) is simply representative of a lover who betrayed LG.

I actually really love this song, and I don't consider Lady Gaga one of my favorite artists by far. I can understand why people would be offended; there was a time once when I might have been too. Just keep in mind that folks don't write these things with that intent -- it's just a form of expression.
