I have a theory that Sonic doesn't actually have a skull. It's just an eyeball with a tough, transparent carapace and skin and fur growing on it. His jaw is attached to it, and his brain is inside it.
His pupils are a tricky one though, as they're basically holes in the eyeball, and are not supposed to move around in the surface of the retina. I'm thinking that they are simply nerve bundles that exist within his transparent skull-eyeball, transmitting information into his brain.

That would explain the size of his eyes, why they are merged together, and why they aren't at all vulnerable the way they should be.

I don't have much proof to support my theory though.
