So, playing on both Wii and 3DS.
On the Wii the figure have to be on the portal at all times when playing which means data can be continually updated.
On the 3DS this is not the same.
Now, what happens if I play on my 3DS without using my figure, then go play on my Wii.
Do they have separate levels?

yes, cause you need to place figure again on the portal and load it into the 3ds game for it to update your figure.

But does the 3DS and console versions have different levels?
Exactly what will happen if i:
1. Play 3DS WITHOUT putting figure on portal
2. Go play Wii and gaining a level
3. Play 3DS again and now I put my figure on the portal.

What will happen?
Will anything be lost?

1. You need to to register them in. Otherwise, they just show up as whatever level they are on the 3DS save.
2./3. Your figure will be Leveled up from the console version as that takes priority over the 3DS progress(though the opposite is also true if your 3DS Level becomes higher).

So playing with both 3DS and Wii will pose a problem?
What will happen in the following scenarios?
Q: My ignitor (s2) is level 10 on 3DS and I still haven't played on Wii.
My answer: It will be level 10 when I load into Wii?!

Q: Played on Wii, got Stealth Elf to level 4. Also playing on 3DS (level 2), and after a while I wanna switch in/out my stealth elf.
What will happen with the level.
My understanding: It will become level 4 as that is the highest level?

^ Yes.
The priority is highest level now.

For your first question, no it will not be level 10 unless you have updated your figure by summoning it again in the 3DS version.

As for your second, yes, it will become level 4 as it is the higher level.
