Does things that were in the older games but changed later on count, or is it just recent games like X/Y?
If not, then the small item limits in Gen I - III (I think) were annoying. Especially Gen I. They changed that in Gen IV though didn't they?

Gallade not having a mega
Not being able to transfer pokemon to XY
Articuno fleeing without letting me do ANYTHING.
Fairy typing having two obscure (relatively) type weaknesses.
finding that ev training is actually easy, breeding for personality is not.
Villains that are obviously villains. Who thought Lysandre was going to be evil? Oh, that's right, EVERYBODY!
Ferrothorns with a rocky helmets.
Super-competitive pokemon battles.

- The fact that you have to learn how to play the game every time even if you already know how
