I have an original Xbox copy of Metal Gear Solid 2: Substance. The game itself is easy to get, but I believe this version didn't have many copies printed.

I think the same might also be the case for physical Xbox 360 copies of TLoS: DotD, and I own one. But the game was released on the marketplace eventually.

Other than that, I'm not aware of any rare games I have. Though I generally don't go out of my way to find out.
